Roberto Zonta is mainly interested to the study of transitional coastal ecosystems, referring in particolar to Venice, its lagoon and its drainage basin:
- hydrodynamics and physico-chemistry of shallow water systems;
- pollution processes (heavy metals);
- metodologies for the evaluation of water and sediment quality, and the definition of quality indexes;
- urban pollution in transtional waters;
- eco-hydrology;
- field and lab instruments.
A significant part of his work has always been dedicated to the management and development of the scientific activities and the training of young scientists.

Guest Editor on a special issue of Marine Pollution Bulletin (2007). Referee for several scientific journals (Wetlands Ecology and Management, Environmental Pollution, Environment International, Journal of Hydrology, Water Resources Research, Chemistry and Ecology, Marine Pollution Bulletin).Scientific consultant of the Venice Municipality and responsible of sampling and analytical activities for the classification of sediment in Venice canal network, Grand Canal, Chioggia canals, and in the canals of Murano, Burano and Torcello isles (1994 – 2007).
